Just wanted to post a quick update in case anyone runs into the same problem.

The fan starting being noisy again and overheating so took it back in. They replaced the CPU fan and heat sink and now it is working fine.

So who knows if it was related to them replacing the HDD or just bad timing.

If they were competent at repair they shouldn't have done anything to the fan when replacing the HDD, I wouldn't be surprised if it was just the two things at once... it seems to happen a lot.
Non-system disk or disk error. Replace and strike any key when ready.
